Using the [[sidebar]] module in a custom layout doesn't wrap the content in a div with the id #side-bar as was the case with the old uncustomizable layouts. This missing id appears to break [[div class="foldable-list-container"]] so that multi-level lists won't fold/unfold.
I think some other missing classes are likely related. When a li was folded or unfolded inside of a foldable-list-container with the old uncustomizable layouts, they would have a "folded" or "unfolded" class applied depending on the current state. These classes are no longer present when using a custom layout and a list's behavior in the sidebar is no different from its behavior in the main content area: everything is unfolded and cannot be folded.
[[div class="foldable-list-container"]] - is no longer associated with side bar and can be used anywhere. New look brought new non invasive solution.

Here is an example of the HTML output from my old site. Notice the "folded" and "unfolded" classes have been applied automatically and the javascript references attached to the "folder" level elements:
And here is an example from my Bootstrap enabled, custom layout test site. Notice that "folded" and "unfolded" classes are nowhere to be found, nor are there any javascript references applied to any of the "folder" level elements:
