Unless Wikidot has a long queue of outgoing mail backed up at times, I don't think this is a Wikidot issue. Email delays are not uncommon with many sites I use. For example, if I try to reset a password from some site, I may get the reset link quickly or it may take several minutes. I think it's just the nature of how email traffic works between servers, what kind of filtering is in place and the volume of traffic. Once the email is sent by Wikidot, there's nothing that can be done to make it delivered any faster.
Generally, I find email from Wikidot to arrive pretty timely with the exception of email notifications. They seem much slower since the move to Amazon servers.

Of course, now that I make this comment today, my notifications are appearing almost instantly now. ;)

There can be several reasons why the email got so late:
1. Wikidot is sending messages with a delay (this is not the case, we send emails in real-time and we cannot see any delay here)
2. External service we rely on (AWS SES) delays the message - this is not something common as we see very prompt email delivery through SES
3. Connection between servers is unstable and there several retries.
4. Yahoo itself takes its time to deliver the message to your inbox. In the meantime the message can be analyzed for spam or malware.
We are in control of only point 1 and our emails are sent instantly. There are random or systematical factors responsible for the delay we cannot control.
We will try sending emails to our test accounts and check the delays. If the emails are constantly delayed, we will look into this.
Thanks for reporting this!

I can see no repeating behavior like this. I am going to close this issue for now. Please open another one if you believe there is a problem with email delivery in the future.
